Yes, there might be a solution.
Just don't transfer that file (index.htm - index.css) up to the server.
After creation of the bundle (Publish to Web), DISABLE/EXLUDE that specific file from being uploaded.
Just one step before the actual transfer will start.
It retains the existing version on the server, does not overwrite/replace it.
It's a manual intervention, so be sure not to forget it everytime you upload.

Same is true if you don't like to upload large amount of huge images.
But sure, then it affects the *Files*.
Or may be something else.

And .. verify the functionality of the website.
Because if you changed/added some links in the index/Home, they will not be transferred.

Unzip the zip file. Inside you will see a WEFontAwesome.dll file.
Open your project folder, open the Common folder and then the Elements folder.
Replace the old dll with the new one.
Open your project normally.
